WordPress provides a complete framework for setting, updating, and deleting plugin and theme options in the database. The settings API handles a lot of security issues for you (although there are still things for you to check). It also handles most of the work of saving options to the database. All you have to do is register the settings you plan to use, so WordPress knows which ones it should handle.
